Hello

‘lr’ page progression means that the left page comes before the right page in the pagination. English has lr page progression, Arabic has rl page progression.

So, if I understand you correctly, you are saying that Japanese books with vertical characters have rl page progression. That is, the page progression of the book as recorded by IA is fine.

I've looked at these books on my iPad and don't see a problem. The books read from right to left as they naturally would and aren't upside down on my device. The books seem to be in good condition considering their age, and, in my opinion, the scans were done very well. Perhaps they have been changed since you posted in December?
